Why does the Sony 998 reciever have 9 speaker outputs?

Shouldn't a 7.1 have 8 outputs and where does the bass connect?

Bass connection is at the sub pre-out jack on back of the system. The 9 speaker hook up could be Speaker A/B or in some cases (usually high-end models) the extra 2 channels are surround channels that extend the 7.1 channel experience, using steering logic technology, such as the way many Denon and Pioneer receivers do.

Your receiver should only have 9 speaker outputs and 1 rca output for the subwoofer. 7 speakers outputs our for your 7.1 surround and the other 2 speaker output our for your Speaker B side. You will have a speaker A and a speaker B button on the front of the receiver. you will use the speaker A connection for your two front home theatre speakers and the speaker B output you would use if you where going to run another pair of speakers in another room. If not don't plug anything into the speaker B connections. YOur subwoofer will plug into your rca input that says subwwofer out on the back of your receiver.
